It also looks like the branch jobs is supported by the implementation to support folder jobs

I should add that Adam Londero's workaround of adding a new Application Link to the folder's URL does not work (at least for me, unless I've misunderstood how to do it), since a Cloudbees Folder URL ([Jenkins server]/job/[folder]) doesn't respond via REST API like the Jenkins root does. I get a message of "No response was received from the URL you entered - it may not be valid. Please fix the URL below, if needed, and click Continue."

Any update or progress for this issue?

Have same issue.

I've been able to workaround this by adding a new application link within JIRA to Jenkins where the root URL is the folder URL. This works but is quite clunky.....

The Jenkins plugin for Jira currently does not work well with a Jenkins instance that is using the Cloudbees Folders plugin.
The integration shows up in Jira, but only shows the top-level items; ie the folders. Jobs within the folders are not listed.
Please can support for this Jenkins plugin be added to the Jenkins plugin for Jira. Thank you.
